Goodbye, Dragon Inn is set in the approximately ninety minutes of the last feature at an old Taipei cinema that is closing down, showing King Hu's 1967 sword-fighting classic Dragon Inn. Only a few people are present in the cinema, and a variety of subplots are developed around them. Throughout the film, the ticket woman tries to find the projectionist, searching for him in order to present him with a steamed bun. A young Japanese tourist wanders around the cinema in search of a homosexual encounter. An older man tells him that the cinema is haunted. An old man, who was one of the actors who appeared in the original Dragon Inn, watches the film with tears in his eyes. Outside the theater, he encounters an older man who had been watching the film with his grandson; this man also starred in the original film. The film is shot with almost no camera movement, most shots lasting well over thirty seconds. There are only about a dozen of lines of dialogue.

A group of travelers is stranded in a small country inn when the river floods during heavy rains. As the bad weather continues, tensions rise amongst the travelers trapped at the inn. Ihei Misawa is a ronin, a samurai without a master, whose skills with a sword make him a valuable employee but whose brutal honesty and lack of social graces prevent him from staying with one master for too long. One night, Ihei impulsively offers to buy food and drink for the guests at a hotel; he doesn't have the money to pay, and to raise cash he concocts a scheme to take on anyone brave enough to fight him for a prize. Ihei's fighting skills impress Lord Shigeaki, who offers him a position as fencing master in his court. Ihei gratefully accepts, but when Shigeaki challenges him to a fight, Ihei beats the Lord decisively. Ihea is certain that he's managed to throw another opportunity away when a band of mercenaries attacks him, and his skills as a swordsman are put to the ultimate test.
In the Edo period, a nameless ronin accepts an assignment to go to a mountain pass and wait. Near the pass he stops at an inn where a collection of characters gather, including a gang set on stealing shogunate gold that's soon to come over the pass. He's reluctant to murder innocent people; then he learns that the gold shipment is a trap and he's part of a double cross. How he sorts through these divided loyalties tests of his samurai honor, and perhaps of his love for a woman.

After suffering the recent loss of his wife, David Reynolds decides to take his family on a cathartic trip to her home village in Columbia. Will Tenneray and Abe Cross are two aging, famous gunfighters, both in need of money. Cross rides into town, having failed as a gold prospector. His reputation is such that everyone expects him to shoot it out with Tenneray, who capitalizes on his legend by working at the saloon to "sucker fools into buying drinks." To the town's surprise, Tenneray and Cross take a liking to one another. There is no hostility between them whatsoever.Tenneray is desperate for money, however. He comes up with the idea to stage a duel to the death in a bullfight arena, with the ticket proceeds going to the winner. Unfortunately, by killing Cross, he reasons to Nora, his wife, "I could lose my best friend." The actual gunfight is shot in a low-key and unromanticised fashion, and is over in a couple of seconds. In an extended fantasy sequence near the end, the widow of the defeated gunfighter imagines what might have happened if her husband had won.

The film includes scenes of the roller coaster from Rockaways' Playland, then moves on to a scene of the temple dance from Aida, views of Niagara Falls, a Viennese choir, scenes of the canals of Venice, a military tattoo in Edinburgh, a bullfight, more from Aida, a sound demonstration in stereo, scenes from the amusement park in Cypress Gardens, Florida for a water skiing sequence, and the playing of America the Beautiful as scenes are shown from the nose of a low flying B-25.
